Following the story of "Godzilla vs. Mechagodzilla," one year after the battle with Godzilla, Mechagodzilla faced 37% damage, losing its right arm and ultimate weapon - the Absolute Zero Cannon. Nakaido Yoshihito, a member of the repair crew, is responsible for fixing Mechagodzilla at the Hachioji base. One day, while vacationing at his uncle Nobukazu's villa, a tiny fairy from Infant Island unexpectedly appears before them. The fairy gives them a warning: that humanity's use of Godzilla's bones to create Mechagodzilla is a grave mistake, and if Mechagodzilla is activated, Mothra will become an enemy of humanity. Thus, Nobukazu tries to persuade his old friend, Prime Minister Igarashi, to cancel the Mechagodzilla project. Just at that moment, tracks of Godzilla reappear in the Pacific...
